You said something earlier about going back to Ubuntu. Was the calibre library, or some part of it, created using Ubuntu?
Unfortunately there are some differences between Windows and Linux that may cause weird problems. Windows ignores case in filenames and only allows a limited length of the path name and the file names. A file created in Ubuntu may have too long path/name to be used in windows now.
