I too came across this problem. I even suggested it to Kovid Goyal. He refused. So my solution for you is this:
1. Dowbload and install yancey desktop and put your books in the library.
2. Copy and paste the books into Sigil, or something, then do some re-touching.
3. Convert through calibre.
