Well, I don't exactly know how, but the problem seems solved. I connected my reader to another PC, running Calibre 0.8.49 and there it synchronized, and all books were recognized. Then after re-connecting to my other computer, now Calibre 0.9.16 suddenly worked well.
So all looks good for now.
