Update on this problem: it continues to happen pretty frequently. I contacted Kindle support and they were very responsive - on several occasions they called me to get more info and to check in. I ended up sending them the "logs" of the Kindle (generated by typing ;dm in to the search bar). I've sent them multiple sets, but as of yet they don't seem to know how to solve the problem or perhaps even verify that there is a problem. The best they could do was to say that it might be fixed in the next update, but given their lack of understanding of the problem, I'm skeptical. I'm frustrated to the point of not wanting to read the NYT on my Kindle now - it happened like five times in a row yesterday and it was impossible for me to keep reading.
I've also noticed that sometimes my page-turns don't work right in when reading a book - it flashes like it has turned a page, but it doesn't turn.
Does nobody else have these problems? Is it possible this is a hardware issue? I'm almost certain it was happening on my first KPW (which I returned because it had a bad screen) but maybe I'm wrong...
