The side margin numbers are only for epubs. In an earlier post today, I explained the difference. As I don't blame anyone for not reading that particular post, I'll copy the relevant part.

This means that a page can go over several screens. To see what I mean, turn on the page numbers in the margin (Settings, Reading Settings, top of page 2). Then as you read, watch the difference between the number in the margin and at the bottom of the screen. The number in the margin is the start of each new page of text.
If the margin number is always the same as the bottom of the screen, then you must have the perfect settings to get 1024 characters on the screen. My settings means there are about five lines difference
