The side margin numbers are only for epubs. In an earlier post today, I explained the difference. As I don't blame anyone for not reading that particular post, I'll copy the relevant part.

If the margin number is always the same as the bottom of the screen, then you must have the perfect settings to get 1024 characters on the screen. My settings means there are about five lines difference
