Bobioden doesn't have an X at the top of the screen, or a system tray, and Ctrl-Q won't shut Calibre down.
Translation: Don't hit the yellow button at the top left (this minimises the app to the Dock); instead hit Command-Q to quit Calibre properly (Command is also known as the Apple key, or "splat", or "clover"). Alternative GUI command: File menu > Quit.
If Calibre is still running after a proper Quit command, then open the Activity Monitor app to see what's going on.
