The Kobo desktop app does download the book to the PC. The destination "C:\Users\<username>\AppData\Local\Kobo\Kobo Desktop Edition\kepub". But, the books in it are in a format that is intended to be read by the different Kobo apps or devices. The format is a actually a modified version of ePub. If they do not have any DRM they can be read by calibre by adding the extension "epub".

I am surprised that the book can't be read. Maybe the download was corrupt. In this case, delete the book using the application and then go back to the Kobo shop. Find the book in your library in the "Purchased" or "Trash" lists. Select it and press the "Bookmark" button at the top. This will bookmark the first page. Then do a sync in the desktop app and it should download the book again.

While writing the above, I discovered a couple of books that when I tried to open them gave a "Content locked" message with the explanation that it might be locked or corrupted. Doing the above fixed this.
