The limitation is not part of the catalog code, it's part of the MOBI generation code, which is not a part of the code that I maintain. So to answer your question, no, I'm not planning to remove the limitation.
You can create a ticket requesting support for larger MOBI files, or you can ask in the conversion subforum, as this is actually a conversion problem.
One thing to be aware of with Kindles and large MOBI periodicals (catalogs are created as periodicals) - the larger they get, the more cumbersome and slow they are to navigate. There's definitely a point of diminishing returns with larger files.
