In any case, I took a look at the Alice in Wonderland book and it's completely missing the 'mimetype' file indicating that the containing ZIP archive is in fact an EPUB ebook. If those two ADE sample books are the only "EPUB" books with with this problem, then I don't think calibre -- or other EPUB tools -- should treat them as EPUB books. You can mostly-fix them yourself by adding a file named "mimetype" containing just the string "application/epub+zip" (no newline at the end) to the ZIP archives.

One other detail if you add the mimetype file. That file needs to go into the root directory of the zipfile, and it cannot be compressed.
