I've found that you don't have to do a mobi to mobi conversion if you use Calibre's Send to Device option after editing the metadata. If you copy it over manually then the cover change doesn't stick without a mobi to mobi conversion.
That's the way it's always worked for me, at least, though I'm not technically adept enough to know
why it works that way.
