A swipe across the page anywhere on the screen should turn the page. As to the "notes section", are you talking about the bar when you select text and can use the dictionary or do you mean the bar that has icons for the menu to get to the TOC and annotations list?
If you mean the first, the only way I can get this to display is by selecting text. This can happen with a swipe, but you need to hold the finger down for a few moments before moving the finger. And when you move the finger, it will select text with an under line. Is this what you see? If so, don't hold your finger still before swiping.
If it is the main menu bar, a swipe shouldn't display it. But, tapping in the middle of the screen will. I could see adjusting the page turning regions might help this. To do this, when the menu bar is up, press the spanner and then "Advanced settings". At the top are three layouts for what happens when you tap on the screen. The default divides the screen in third. Using one of the others might be worth trying.
If what is happening is different to either of the above, we need a bit more explanation of what is happening.
