What extraneous files are you going to delete? Unless you have non-book files on the device, there isn't really anything to delete. If you hadn't needed to do the factory reset, there would be cover images for your sideloaded books left over from the 1.9.17 install, but they won't be there now.

If you do a factory reset, then I suggest you:

- Start the desktop application and let it do its sync from Kobo to your desktop
- Do the factory reset
- Connect the device and let firmware download and copy to the device.
- When that finishes and it starts copying the books over, let a couple go over and press the "skip" button (from memory it's "skip").
- Eject the device, let it do its install and do some testing.
- If everything seems OK, connect again and get the desktop app to sync the books.

The above should separate the relatively short upgrade from the much longer setup of the books. And if it doesn't seem to be working, you can always go back to 1.9.17.
