As regards the origin of the trouble am wondering if "debris" may be the only source. I tried my best to care not to dirty the library content, but with 16000 records one cannot never say!

Debris (Def: any file not managed or expected by Calibre) can be caused by many things.
I do not use the the Calibre internal viewer for Mobi (Mobipocket reader is on my system), it leaves a copy of the book and a MBP file in the root of the Library. I now know to clean those manually.
