There is only one Library Maintenance
The first phase checks the DB for structural errors.
The (optional) second phase checks the DB against the File structure/contents

You get to resolve the errors in phase 2.

the only reason I can think of that old folder persist, is someone visited the folder and that left debris (causing 'folder not empty' (or RW ownership) to block the deletion)
