Ouch. It is a little late now, but it is a Good Idea to make a backup of your library frequently, and also directly before trying large operations. You can just copy the whole library folder as described here:

If your files still contain the metadata (if theducks' method works), you might try to import those 5400 files from your existing library into an empty calibre library, calibre will then read metadata from the files. Create a temporary library somewhere with Switch/create library. You can import the books by selecting "add books from directories including subdirectories, one book per directory" from the add books dropdown. Point it at your original Calibre Library\Author_name.
When finished and cleaned in your new library you delete these 5400 books from your original library, select them in your tmp library and then right click -> Copy to library -> Your original library.
The above method might not work if you don't have good metadata in your source files, but it's worth a try
