When you sort by something other than "by collections", do you see the books then?

If yes, then I assume what you are concerned about (ie. to restate your problem) is that you don't think these books are assigned to a collection, so you expect to see them when you have sorted "by collections". You are correct that if a book is not assigned to any collection, and you sort by collections, you should see the book listed below the collections.

I am wondering if the kindle for some reason disagrees with you on the point of whether or not the book is assigned to a collection. If the book had previously been on that kindle (or even perhaps on another kindle), the kindle might be remembering that it was in a certain collection before, and assigning it to that collection. You could look in each collection for the book, but that would take a while. Instead (assuming you do see the book when you sort by something other than "by collection"), press and hold on the book to bring up the menu, select "assign to collection" and see if any of your collections are already checked off -i.e. it's already in a collection.

Just a theory...
