First, move the ebooks and other user files (music and images) to the SD card folders. Then, re-flash the Cybook with Build 708. Also, when you're disconnecting from the PC, use the Safely Remove Hardware option. That's the little gray box with the green, left-pointing arrow on top of it, which resides on Windows' taskbar - on the side opposite of the Start button. (At least, that's where they are on my WinXP system, it may be different under Vista.)

I don't *know* this, but I'm betting that from Build 681 upward, the firmware is a bit sensitive to how the internal flash memory is manipulated by the PC during file transfer. If you keep your books, pictures and music on the SD card, you should experience less trouble.
