Question Importing from Various Kindle Devices Problem

First let me start off by stating I have been using collections on my various kindle devices/apps since Amazon released the feature. Needless to say because I use Calibre the metadata and/or naming conventions changes often on my kindles.

What I would like to ask of the users who use this feature extensively. Have you run into a problem when importing collections between various kindles and/or reading apps that there are collections showing up that no longer exist on the kindle/reading app that is being imported from? If so, how do you get rid of these old collections so that they no longer show up when running an import?? Is there a way to tell Amazon to wipe their servers for that device? Or another way locally to wipe that device? I've tried deleting the local database as well as unregistering and re-registering the device and removing all books from these false collections and then deleting them, but to no avail. I appreciate any info you wish to share.
