No I don't think so. I think the people saying storing your books on an SD card is better mean it's 'better' for when you run into firmware related problems and have to factory reset. If something goes wrong with your Kobo Touch and you have to reset, it's a huge nuisance to have to put all your books back on afterwards (all your sideloaded books that is; the Kobo books sync back automatically). If you have all your sideloaded books on an SD card, all you have to do is take your SD card out, reset the KT and put your SD card back in.
But since the upcoming firmware is quite stable, I'd say don't bother transferring everything to SD card.
