If you make the marker thin enough to be able to distinguish "in front", "right on" and "just over", you won't be able to see the difference between either of those three if you have the progress bar lower and the markers higher like you suggest, as you won't be able to see exactly how it is aligned.
In fact, you can't see exactly if you're just in front or on it the way it is now either. But, magically, you CAN see that right on the page of your book... if you see no chapter change, you'll be right in front of and not on it
If you'd have the marker turn white as soon as the progress bar reaches it, but have the marker only half the vertical height of the progress bar, you'd see the bottom of the progress bar all the way to the side of the marker, and the top bit of the progress bar would be coloured white (ie. the marker)... so you would be able to distinguish if you're on it or not (even if you can't see your book's page for some odd reason)...
