Calibre can be used to affect marigins.

Here is what I use in the Convert window in Calibre:

1) In the Page setup tab, there are some margin settings
2) On the Look & Feel tab, under Filter Style Information, check [] Margins. I believe this is the one that matters if you want to use the GUI on the kobo to change the margins.
