I have had this happen with my mother's kindle but don't remember why.
I had plugboards so that might have been it, but it worked fine last time I updated her kindle.
The simplest thing to do is reboot computer and restart kindle and see if that helps.
If it doesn't open one book on the kindle and the same book in the library with the calibre viewer and hit the hit the metadata button lower left corner and see if the metadata matches.
