Unfortunately, no. I'm not fond of it, myself, either.

calibre wasn't originally designed for concurrent update. So the problem is that if you (or another plugin) modifies or deletes a book that FFDL is updating simultaneously, it could corrupt your library database.

The official calibre solution is to use a special calibre 'proceed_question' call that enforces sequential update by making the user click an 'ok to proceed' button for each set of background process updates.
