KT: 2.0.0. (r411166) / Desktop: 3.0.1
Book: no DRM

Solution: upgraded the KT firmware to 2.0.2. Books don't disappear anymore but I still don't know what caused the problem in the first place.
With the 1.9.x firmware the Touch would process new books it found on the device when you disconnected the USB. After this, it seemed to leave them alone until you try to read them.

With 2.0.x firmware, the Touch seems to look at books each time you disconnect. And it sometimes deletes them. It seems to delete the books if there is a change it doesn't like. With 2.0.0, this seemed to be every time the book was updated. Simply copying the book over again would cause it to disappear. With 2.0.2, it doesn't seem to happen as much. I am still losing some books after resending them from calibre. The only change I am sure that cause the delete is if the title metadata gets changed.
