What we've done in similar cases is to include all ISBN variants on the colophon page in the contents in this manner (the unspecified one is the paper version):

ISBN XXX-XX-XXXXX-01-5
ISBN (PDF) XXX-XX-XXXXX-30-5
ISBN (MOBI) XXX-XX-XXXXX-31-2
ISBN (EPUB) XXX-XX-XXXXX-32-9

Then we just change the ISBN in Calibre prior to converting to each format to get the metadata right in each file, that way we don't have to change the content.

The customer is usually happy with listing all ISBNs in all versions when we point out that the recipients of the files might want to be aware of the other formats.
