As theducks said, it could be the page mode. But, it could just be the structure of the epub and your window and font size.

The epub has each story in a different file. The calibre viewer will always (unless I missed an option) start the text from the new file at the top of the window. So, depending on exactly how long one of these files is, the screen and font size used, if you scroll through the book with the page down key, there will be empty space on the last page of each story. In my current setup, the divider image appears at the top edge of the page for a couple of stores. You are probably getting just a bit of it on the last page.

One thing to do is to scroll up from the top of a story. In this case, the view will fill the page.
