You probably don't need to keep a copy in ADE once it's added to Calibre, but some people like to keep multiple copies on their computer. If you want to keep copies in ADE, you could:
1. Follow the steps in the article I linked or
2. Copy all the files "by hand" into a folder that Calibre has been set up to automatically add from

The benefit of option 1 is that it automates everything so you wouldn't have to worry about the filenames, which was the original point of confusion. Step 2 is pretty much what you're already doing except that Calibre would auto-add the files from a folder instead of you clicking the buttons to add the books, and you would still have to deal with filenames.
