Seconding Skulduggery Pleasant, Artemis Fowl and the Dresden Files mentioned above (the Dresden Files is an adult series, though, not YA or middle-grade, which all of the ones you listed are, but unless you'd just rather stick to books aimed at a younger target group but very readable by all ages, it's not what I'd consider age-inappropriate).

I'd add the Bartimaeus sequence by Jonathan Stroud and the H.I.V.E. series by Mark Walden. Beyonders by Brandon Mull might also be worth a look, although only two books are out; the same author also has a completed series called Fablehaven which is often suggested along the same lines, although I haven't read that yet.

The Secrets of Immortal Nicholas Flamel by Michael Scott may also be worth a look, although the first book there didn't hold my interest enough to read on. Darren Shan also has several series which may appeal more to male readers.

Also, if you've enjoyed Percy Jackson and the Heroes of Olympus, then Rick Riordan's Kane Chronicles (a trilogy, now complete) may be worth a try - I haven't enjoyed it nearly as much as the Percy/Olympus books, but lots of people like it even better.

I'd also add the Gone series by Michael Grant, as well as the Chaos Walking trilogy by Patrick Ness.
