When you see the kindle as a USB drive, it is exporting /mnt/us. When you deleted /mnt/us, you deleted the contents of your USB drive. It is as simple as that.

When poking around inside the kindle (via serial port or USBnet SSH shell), it is a bad idea to delete stuff if you do not know what it is.
