Look under the Library Management icon. For each of the libraries calibre couldn't find, Select Switch/Create Library, check "Use the previously existing library at the new location". Click the icon to the right of New Location box. In the resulting dialog box that shows folders and files in the Operating System file system, show calibre where to find the "missing" library.
