If you're using Windows (you don't say) ADE's downloads are in documents/My Digital Editions.

You're correct that deleting the book from within ADE doesn't delete the file from the My Digital Editions folder. When re-downloading ADE just ads a number to the end of the file name if it finds another one already there.
