I haven't tried to convert PDFs in BD. I prefer HTML source.

What you might try is using Mobipocket Creator as a first step. Mobi will attempt to rip the PDF to HTML, and use that as the source to build a Mobi file from. Rather than build the Mobi file, you can try feeding the generated HTML to BD for further processing.
