Looking back, you're correct. 1.1.4 added the ability to preserve the META-INF/calibre_bookmarks.txt file. I'd forgotten that.
Then, in early 1.5.x (~3months ago?), when epub update was re-written for images-in-story support, it was lost. Oops.
I'll get that back in, but it may not be right away.
