I used to use metadata to track them but in the last few days have started using JimmXinus excellent EpubSplit plugin for calibre to slice the books apart.

I haven't decided what to do about whole series omnibus though, they may be handled individually.

Edit: I don't know if the plugin works on DRMed books but some, um, preprocessing can fix that.
