If Linux mounts your file system as "read only", that means that it's detected errors in it. Have you been unplugging your Kindle from your PC without properly dismounting it first?

You need to fix the errors in the file system.

BTW, you're better off asking Calibre questions in the Calibre forum; this is much more of a Calibre question than a Kindle one.
