Basic rule: Stay out of the Calibre (Library) folder. At least until you have a FIRM understanding of what won't muck things up.

Any book that Calibre did not place into those folders is un-documented by Calibre. Right click the Library Icon and run the Maintenance tool. It will list those type of problems.


OR

If it does not say 'all books' to the right of 'Restrict to' box, you may have a search or restriction set that limits what you see.
