I can see in the desktop that I just need to right click and "Remove this book". If I do that, will those books be removed from my Kobo on my next sync? Or do I separately delete them from my Kobo somehow?

Yes, if the ebook is downloaded from Kobo and not sideloaded via the SD card the delete command will remove the ebook from your device. 'Delete' will 'remove' ebooks temporarily from KT memory but restore them the next time your KT enters 'processing' mode. You have to delete ebooks on SD cards via the file manager on your PC/Mac.
Once you sync with either the Desktop or Kobo.com via wifi your deletions will be reflected in your account at kobo.com as well as the KT and desktop(only if syncing via desktop, otherwise when desktop itself syncs with kobo.com next).
