I tried this:
I had an epub converted to mobi, and sent it using my method. The new cover I had selected did not appear on my devices (iPad and Kindle Keyboard).
I then deleted the book on my devices and at Amazon, and the mobi edition in Calibre too.
A new conversion sent to Amazon using email via Calibre. Now the new cover appeared in the Kindle application on my iPad, but not on my Kindle
I always check the conversion using the old mobipocket reader. The first time it showed the original cover, but the next time it did show the new one.
So maybe it is enough to postpone the conversion till all the metadata has been changed?
