As you say, Instapaper isn't meant for bookmarking things from your eReader, but for bookmarking sites when you are browsing the internet from your computer. If you are happy going to the Instapaper website using your eReader and navigating the site to access what you've saved with your eReader's browser, then that's a good workaround for you, but browsers on most eReaders are awkward to use.
When I use Instapaper I never visit the Instapaper website. I bookmark what I want to read later while browsing on my computer and Instapaper sends those pages directly to my Kindle via email automatically.
