Sigil normalizes the file layout so that it can function.What you can not do is have duplicate filenames: anywhere. Your (sub-)folders go away. If more than one contain the same file name (eg Chapter01.html), only the last will survive. Book1Ch01.html and Book2Ch01.html is a winner

Sigil will also toss un-manifested files that come in via a malformed EPUB (when you add files to a work in progress, they get manifested immediatly).
