The problem is that Pottermore is not just (or even primarily) about ebooks.
Pottermore is supposed to be more about fan service and outreach than book selling which is why the choice of Sony (on paper) makes sense; Sony does have extensive experience setting up and running interactive web sites for MMORPGS, which is something neither Kobo nor B&N could've offered up. Amazon has more than enough online capabilities to pull it off (as do Google, Facebook, and Microsoft) but haven't actually done it.
So it was a choice between Sony's experience (and acknowledged failings in delivering secure, stable software, or even meeting schedules) and more competent but less experienced partners.

Plus, Sony was run by a Brit at the time the contract was signed and Rowling does favor British solutions when all else is equal.
