I'm guessing that Amazon couldn't support watermarking the ebooks and that having Pottermore send the watermarked version would require Amazon to treat each copy as a separate inventory item, which would be difficult, if not impossible to do.

So when faced with the choice of DRM-free with no watermark, or DRM, they went with the DRM version. Maybe they'll eventually offer a DRM-free, watermarked file directly from the site.
