It's way easier to control your collections via calibre if you have hundreds (or thousands) of books. All your books are organized on your PC, and then the same data is easily & quickly updated on your T1 if you use automatic metadata management.

Many people have more than one Sony ereader or are heavy note takers. For these scenarios there is an advantage to syncing with the Sony software to have all the books on your ereader reflect the same notes or to export notes to an RTF file for saving.

I'm sure creating collections on device works just fine for many people. However there are reasons for other people not to do it that way. If you ever have to reformat your T1 then you will have to start from scratch. At least Kindle collections can be synced and restored from the Amazon servers.
