I'm not sure about the Mobipocket Reader for Windows but moving the anchors as I noted should fix it for just about everything else.

Just make a copy of the EPUB and test it out. Unless your book makes use of some Fire features I would say stick to maximum compatibility.

If you have a ton of links it will definitely be annoying but wasting your time is the #1 feature of MOBI format
