I don't want to mess up my epub, but maybe I could make a copy just to edit for conversion to Mobi. Is there a better way to get to Kindle than Mobi? I saw the other thread about the new Kindle Fire format. Should I be going that route instead of Mobi? Does it have the same bug?

I'm not sure about the Mobipocket Reader for Windows but moving the anchors as I noted should fix it for just about everything else.
Just make a copy of the EPUB and test it out. Unless your book makes use of some Fire features I would say stick to maximum compatibility.
If you have a ton of links it will definitely be annoying but wasting your time is the #1 feature of MOBI format
