The way the OTA RootKeeper works is that you root your device and then run Rootkeeper which saves the rooted condition and then if it gets unrooted by the update, you go to OTA RootKepper and click to restore a rooted condition. I think it just changes permissions and doesn't actually change any files.
Maybe someone else who has it could let me know if this is a correct assumption.
