Yes, deleting, re-adding then synching will delete the annotations, I think. This happened to me too.
Certainly, the method suggested by the Kobo support email I posted earlier (where they advised simply to log out of Kobo desktop and rebuild) doesn't work. And as for the factory reset, there is no way I'd consider this, because I'd then also lose all the annotations I've made to each of my purchased books and all of my Calibre-added books. I regard this solution from the Kobo support email a real cop-out!
The only way to fix the problem is by manually deleting each free book (being careful not to delete any actually purchased ones) and then adding each one again from the Kobo site, and then resynching.
It's time consuming AND the annotations disappear, unfortunately.
A good way to do the deletions is to go to the "My Library" link on the Kobo site, and ticking any free books that have the blue "Download Epub" icon on the right of the book. Don't delete any books that have the blue "Adobe DRM EPub" icon next to them because these are probably either purchased files or else free files that haven't been corrupted.
