Hmm... of course, doing this loses all annotations, etc... so I opted for deleting each file one by one and then redownloading them. Back to normal now with a much pruned library of free titles.
Well considering the problem is not just with the device but with the desktop too reseting the device isn't going to do anything. There is something wrong with the files themselves. Deleting and re downloading them sounds like the way to go. In my case I just deleted them all and bypassed Kobo for them. No reason to have a bunch of books that will update themselves for no reason and cause problems. I will just get them from other sources.
