I had the same issue but it seems to have went away for me. My best guess is I did disable using tags as collections and just started using series but I don't know if that's the fix or not could just be coincidence.
Also I've noticed that if you add books you should disconnect after and then let the device connect to calibre a second time to keep the collections right.
