Before you go to the lengths of doing a hard reset, have you tried just plugging it into the PC and treating like another hard drive? That is, find any notes or anything else you want to keep, copy them onto your PC and delete from the reader as well. Then delete all the folders on the drive containing the media (not the one with the Sony software), unmount the device, and switch it on. It should (hence why I say back up first!) recreate all the folders needed, and then you can use Calibre and start from scratch.
