I think the idea is to drain it so next time it charges the meter will be more correct it makes sense and doing it once or twice shouldn't really effect the battery although it wouldn't be good to let it lie around completely empty for any great length of time.
MY laptop can do a battery calibration the exact same way it basicly drains all power completely before a full recharge to get the accuracy back.

My only advice on the subject is to use a microUSB wall charger for recharging it as soon as you get it as low as you can as I've read some people had problems getting enough juice from a normal USB port
